If you've readjusted that stop for the throttle body's butterfly it changes the voltage at idle on the throttle position sensor (TPS) so you would have to reset that. Check the fast idle cam that it is correctly set cold and hot. This is assuming this is a S14 motor.

Oh and one good idea is to take some 3M red scrub and redress all the synchro cones so they have a nice new finish then attach the synchro and spin it on the cone and make sure it doesn't screw itself to it. I'd pull the rubber boot on the clutch arm and with a good flashlight have a look to make sure that just maybe some how the throw out bearings sleeve didn't fall of the end of the input shafts cover or that piece didn't break somehow.
